If I recall correctly, Candypop conversions don't count as new since, normally, your pikmin just change in type, not overall number. In this case, while you were still making pikmin, the created pikmin are technically not new in the game's eyes.

If you notice during the final battle against draconified Ganon, the anomalies are gone. So defeating the for bosses probably removes their respective anomalies.
